metadome-link

A read-only MCP + HTTP server that wraps the MetaDome web service (Wiel et al., Human Mutation 2019) and exposes per-protein-position missense tolerance (sw_dn_ds) landscapes, Pfam domain annotations, meta-domain homolog variant aggregation, and gnomAD/ClinVar per-position counts for human transcripts. It is one backend in the GeneFoundry -link fleet, federated behind genefoundry-router under the namespace metadome.

Research use only; not for clinical decision support, diagnosis, treatment, or patient management. MetaDome data are GRCh37/hg19 (gnomAD r2.0.2, ClinVar 2018-06-03, Gencode v19, Pfam 30.0) — historical counts. Use live gnomAD/ClinVar for current population data.

What it is / why

MetaDome aggregates human protein sequences by Pfam domain family ("meta-domain"), pools gnomAD missense variants and ClinVar pathogenic variants from all homologs, and uses a sliding-window background-corrected dN/dS ratio to score each residue position for missense intolerance. Lower sw_dn_ds = more constrained.

metadome-link wraps this as an MCP server so agents can:

  • Resolve a gene to its GRCh37 transcript candidates and pick the canonical form.
  • Request a tolerance landscape and poll for its completion (builds are async — a cold build can take up to ~1 hour; popular transcripts like TP53 are pre-built).
  • Query per-residue tolerance, gnomAD/ClinVar counts, Pfam domain membership, and homologous-domain variant aggregation.
  • Identify the most constrained contiguous regions of a protein in one call.

Features

  • 11 MCP tools, 4 response-mode tiers (minimal | compact | standard | full, default compact).
  • Explicit async model: request_tolerance_landscape (submit) → get_tolerance_landscape (poll/fetch). status:"processing" is a first-class success state, never an error.
  • On-disk SQLite result cache keyed (transcript_id, metadome_data_version) — completed landscapes persist across restarts. In-memory TTL cache for transcript lists.
  • Typed error envelope with a 7-code taxonomy; errors are returned, never raised. _meta.next_commands in every compact+ response steers the client to the next tool.
  • _meta.data_versions present on every response — the GRCh37/hg19 data-currency caveat surface. Every record-derived payload carries recommended_citation (verbatim Wiel 2019).
  • Unified transport: serves FastAPI /health + MCP /mcp on port 8000; also supports stdio (Claude Desktop). --transport http is REST/FastAPI-only.
  • Read-only: all tools annotated READ_ONLY_OPEN_WORLD; no auth required upstream.

Tools

Tool names are unprefixed (resolve_transcript, not metadome_resolve_transcript): namespacing is the router's job. This server's serverInfo.name is metadome-link; the GeneFoundry router mounts it under the namespace metadome, so leaf names surface as metadome_<tool> at the gateway.

All tools are READ_ONLY_OPEN_WORLD. All accept response_mode ∈ {minimal, compact, standard, full} (default compact). Errors are returned as a typed envelope (never raised). Every compact+ response carries _meta.next_commands — ready-to-call follow-ups.

Example workflow: TP53

The canonical five-step pattern for a variant-interpretation query:

Step 1 — resolve the canonical transcript:

Returns all GRCh37 transcripts sorted by length; the longest protein-coding entry is flagged canonical. For TP53 this is ENST00000269305.4 (393 aa).

Step 2 — request the landscape:

Returns Pfam domains (PF00870 — p53, PF00870 — p53 tetramerization), paginated positional_annotation (sw_dn_ds per residue), and the data version block. If a cold build is running, status:"processing" is returned — re-poll after poll_after_s.

Returns ClinVar pathogenic variants observed at the aligned consensus position across all homologous proteins in the same Pfam domain family.

Docker

The image starts the unified server on port 8000 immediately — the result cache warms lazily (no bulk ingest step). Mount a persistent volume at /app/data so cached landscapes survive restarts.

Data currency: MetaDome data are frozen at GRCh37/hg19 with gnomAD r2.0.2 and ClinVar 2018-06-03 (Gencode v19, Pfam 30.0). Per-position variant counts are historical; they do not reflect subsequent gnomAD or ClinVar releases. For current population allele frequencies or clinical interpretations use the live gnomad-link or clinvar-link sibling servers in the GeneFoundry fleet. The _meta.data_versions block on every tool response surfaces these version pins; a warm client should check it before interpreting results.

Unit tests are network-free: respx mocks the 6 MetaDome endpoints against recorded fixtures in tests/fixtures/. The output-schema invariant test (tests/unit/test_output_schemas.py) validates every tool's success and error output against its output_schema in all four response modes.
